The first Setanta final was Shelbourne vs. Linfield. It most definitely would not have taken place in Windsor if Linfield hadn't gotten there as that would have meant two LOI sides playing in Belfast..
In the first year (2005) it was always intended to be in Tolka unless two IL sides got to the final whereby it'd be in Windsor. In the second year (2006) it was intended to be in Windsor unless two LOI sides got to it, in which case it would be in Tolka (and that happened with Cork vs. Drogheda taking place in Tolka). In the third year (2007), as it hadn't yet taken place in the North yet it was again earmarked for Windsor unless it was two LOI sides. Therefore we got Linfield vs. Drogheda in Windsor. The precedent therefore has been set that it would be Tolka for an all LOI final, Windsor for an all IL final but alternate between the two capitals for an IL vs. LOI final..
